if he had a cold/flu and wasnt eating drinking properly, he could be dehydrated. dehydration will cause a headache. it could also be from a caffeine withdrawal if he is accustomed to drinking it. i would call the dr and ask, but sounds like just a headache from being sick
I think its just a stage of sickness, just give him some painkillers and if it lasts for more then 5 days just take him to the doctors.

If it is acute pl search a painful point 3-6 mm behind your thumb nail and press it, H/A will disappear within 30 seconds.
